What exactly is the problem? That they are on there when they drop in Inferno or that they cost a surprising amount of money?

Those prices are set by the average of SELLER prices. That's why you often get a refund when you buy crafting stuff, the game is charging you average but will try and buy you the least expensive item available. So don't blame Blizz, blame the player base for inflating a common good.

On the plus side, selling gems is actually a surprisingly good source of income because of this. Selling gems you don't need can easily finance the combining of ones you want, and selling craft-only tiers can bring in even more. There's even a market for tomes of secrets, for reasons which escape me completely.

The green is massively inflated because every class needs crit damage in their weapon.
Red holds it's value, because a lot of people like it in a helm.
Purple hold's it's value, because some people need more vitality.
Yellow is almost worthless, because only 2 of the classes use it.

Improving gems like they are doing with RED in weapon is one solution, but not enough.

The drop rates should be adjusted to balance the economy.
i.e. I am guessing the current drop rates 25% Chance of each gem.
Future Drop Rate: 35% Green, 25% Purple 25% Red 15% Yellow

Not sure, perhaps OP is referring to the way that it says they are 11kish but when you buy 1 sometimes it costs 100 gold, think this is attempted manipulation of the AH by players trying to get the average down and buy massive amounts of gems, not really sure if OP is even talking about this.
