The only flaw with what you're describing is that you're using the wrong gem as your example. :) Gems in Mists have double the secondary stats on them than comparable Cata gems.

The suggestion is accurate-ish. The way the math currently works out, Combat rogues want haste on basically any gem they get. Whether it's pure haste or a combination of haste and another stat depends on the color of the socket and on what the socket bonus is.

Found the difference. OP is talking about the Jewelcrafting only gems. Which don't follow the "double stat" rules.

In this instance, with those stat values. Agility would be better. But JC only gems are different than normal gems.

Edit: So, OP. You understand the stat weights correctly. You just happen to be looking at an exception as opposed to the normal. (As Rfeann mentioned, socket bonuses will play a part in the overall picture)
Oh. Weird. I hadn't noticed that, with the new JC gems. Wonder why they follow the old system. (Er, edit: I mean something right in the middle of the old system and new system. I assume it's got something to do with maintaining balance between the various professions' DPS benefits?)

That would be the only guess I could offer. :/

Yeah, a normal blue quality agility gem gives 160 agility, and a pure haste gem would give 320 haste. Twice the amount of the agility, while with the serpents eye the haste gems only have 1.5x the the amount.

@ OP: I made you an easy comparison chart for the values of all essential gems. Keep in mind that gemming pure haste in a red socket is only viable if the set bonus does not outweigh it.

Assassination:

Agility stat weight: 2.729

Mastery stat weight: 1.337

Delicate Primordial Ruby - 160 agi - Total Value = 436.64

160 * 2.729 = 436.64

Adept Vermillion Onyx - 80 agi and 160 mastery - Total Value = 432.24

80 * 2.729 = 218.32

160 * 1.337 = 213.92

218.32 + 213.92 = 432.24

Combat:

Agility stat weight: 2.770

Haste stat weight: 1.635

Delicate Primordial Ruby - 160 agi - Total Weight = 443.2

160 * 2.770 = 443.2

Deft Vermillion Onyx - 80 agi and 160 haste - Total Value = 483.2

80 * 2.770 = 221.6

160 * 1.635 = 261.6

221.6 + 261.6 = 483.2

Quick Sun's Radiance - 320 Haste - Total Value = 523.2

320 * 1.635 = 523.2
