Disabling cheats to restore achievements

I'm just 3 missions short for the Liberty campaign completionist achievement (all 29 missions), I used a cheat in an earlier mission once and then finished Echoes of the Future without using any cheats yet it didn't register as being completed, anyone know how to load a mission properly so that all cheats are disabled?

Why on Earth would you need cheats to beat in on Casual...?

I wasn't using cheats to do the mission, I only entered it in just to see what they do
