Particularly Homestuck, which is the current comic. Very original style and storyline, sometimes mixing up regular panels with flash animations / rpg-type walkarounds. It even has its own soundtrack!

Seconded.
It's extremely long and a little complex, but man it's a great story. And the dude who makes it pretty much dedicates his life to making this comic nowadays, so updates are fast and frequent.

Also, if you have the time, read Problem Sleuth. It's a less linear, sillier story with the same element of complexity.

MEGATOKYO!

It is sooooo good. Also, one of the first comics is so great haha i won't spoil it for ya but you'll probably get a kick out of it if you know any 'hardcores' lol.
heres a link:

Does the vast majority of the general forum there continue to not even read the comic?

I used to be a big fan of Nobody Scores, but it went on permanent hiatus. I also liked Girly (girlyyy.com), which is finished now.

I gave up on Megatokyo years ago, though I wish I had much earlier.

I've been into this lately. However, I think the humor - especially early on - is rather peculiar. It's difficult to get into.

My usual list (in order of preference, from highest to lowest) is:
www.gunnerkrigg.com - a science-based, mysterious school with a magic forest right on the other side of a ravine with a forboding forest. Mysterious and charming. And British. Ongoing story.

www.lfgcomic.com - WoW-esque setting, but quickly modded to become its own thing with elements of many popular high fantasy stories. Very funny by way of Richard, an undead warlock who breaks the forth wall, mocks fantasy tropes, or otherwise gets a thrill from human suffering, but is otherwise not really a comedy. Ongoing story

www.the-gutters.com - joke-a-day about the comic book industry.

www.questionablecontent.com - Coffee shop soap based around lighthearted quips. (contrary to the name, it only very, very seldomly skirts the 'NSFW'). Short, self-contained arcs that seldom change the status quo.

www.leasticoulddo.com - about an unrepentant womanizer and his friends. sort of a grown-up Calvin. Very funny. Short, self-contained arcs that seldom change the status quo.

Some things I catch up on occasionally (in no particular order):

www.samandfuzzy.com - contemporary story with evil corporations, ninja crime sindicates, and vampires who think stalking is romantic. Generally very silly. Ongoing story.

www.dawnoftime.com - "cave-woman" protagonist Dawn's naive and wide-eyed view of the world (which apparently includes 18th-century time travellers). Very charming. Longish story arcs.

www.thezombiehunters.com - gritty post-zombie-apocalypse story, focusing on the drama of a team meant to scavange for goods in zombie territory. Ongoing story.

www.supernormalstep.com - girl teleported from "real world" to a contemporary fantasy world where magic is at the forefront of everything. Superhero-esque mood with some conspiracy theory. Ongoing story.

lastblood.keenspot.com - gritty tail-end-of-zombie-apocalypse story, in which the last humans are being protected by the last vampires. Ongoing story, possibly completed (haven't checked in some time.)

Order of the stick:
http://www.giantitp.com/comics/oots0001.html
Tongue in cheek DnD setting. Very funny. Actually hangs a lampshade on hanging lampshades. Eventually becomes one massive myth arc.
Only drawback is it updates quite infrequently these days.

Girl Genius
http://www.girlgeniusonline.com/
Being a mad scientist is essentially a hereditary disability. Emphasis on the mad part. Starts off as one massive myth arc.
Updates every Monday, Wednesday, and Friday, even if the colourist has a heart attack. No, really.

And seconding Dinosaur Comics and LFGComic.

oh, I forgot to include in my "sometimes check up on" list:

www.dresdencodak.com - centered around a somewhat amoral robotics genius girl (guess what made me remember this?). Makes many references to different philosophical and psychological theories. Excellent art and composition, intelligent, and charming. Has mostly one-shot comics, one long arc, and recently began a second long arc. Very seldomly updated, unfortunately.

I used to read a bunch, the only ones I keep up on these days are Something Positive (somethingpositive.net) and Real Life (reallifecomics.com). I was reading Goats (goats.com) but it sort of ended mid-story when the guy started his new one, Scenes from a Multiverse (amultiverse.com). I check in on that one once in a while.

Slightly Damned for sure. Great story and characters (and art after about five years), but its been running for a little over 7 years now so the quality of the older comics are well... not the greatest. It also slowly transitioned from being silly to being more dramatic (which I personally prefer). I liked it enough that it made me realize a lot of comics I read were just bad compared to it so I stopped reading them (a few of which have been mentioned in this thread). But a lot of that is probably personal taste. I also recommend you dont spoil the story at all so just head on over to the first one right here http://www.sdamned.com/2004/03/03142004/ hope you have time to read about 450 pages!
Other good comics are antics (anticscomic.com) and Dr. McNinja (drmcninja.com) but I don't really have much to say about those other than they are solid webcomics. Hmmmm its 3 AM and I cant get to sleep, reading slightly damned again sounds like a good idea now.

I kept up with that for a couple months but ended up leaving it (I remember a fight with a pair of demons over a frozen lake, and think I quit shortly after that). I couldn't bring myself to care about the characters; they have quirks or curses in place of an interesting personality. (Which wouldn't be a complaint for just a silly webcomic, but this one is supposed to be an ongoing epic.) Just about everything felt like a cheap plot device.

I'm not sure if I should feel bad about giving a negative review for a webcomic in this thread. On the one hand, this thread is supposed to be about recommending webcomics. On the other hand, I'd really like to get actual discussion in this forum rather than just a bunch of lists of "What's your favorite X?"

Yeah that happened like 4 years ago, as I said the earlier comics are really just not that great and at a certain point (comic 280 with the introduction of Darius and the start of the story arc of what happened 15 years ago is my guess) it shifts from being silly to trying to be more dramatic (though humor isn't completely gone, there is just less of it and better done) and at that point the characterization really improves.

I think this forum could also use a lot more discussion, speaking of negative reviews how about LFG? Richard really is a drag on the entire story IMO unless you are a fan of wacky humor and he has no real reason to even help out the group (unless there was something revealed since I stopped reading it 1 or 2 years ago for why such an evil person is just tagging along). I know hes a fan favorite and all but, you know, er I'm not sure if I should even bring this word up but here it goes. He is a "Mary Sue" character in my opinion and those tend to be popular. I don't like them personally.

Richard is just comic relief. They superman him in as deus ex machina once or twice, but for the most part he's there to crack jokes.

There's been a few "deep" moments involving him, suggesting that there's some secret reason he's helping Cale'Anon out (not an evil reason, mind, just a secret one), but that hasn't been elaborated on much. For the most part, it feels like they give brief glimpses of Richard's secrets for no other reason than to make the readers guess at what the writers plan for him (which isn't necessarily a bad idea, but after so long it feels gratuitous and empty).

Anyway, disliking a story because of one of the supporting characters seems odd to me. It's mostly about Cale'Anon, who has better character development than you'll usually find in webcomics (that is to say, he actually has character development).

Yeah Cale does have good character development, And its not so much that I dislike the story because of Richard, story is fine, I can't even quite pinpoint it. He is mostly comic relief afterall, the characters are good, I should like it, but I simply can't get into checking it even. But hey, Ill try to find where I left off and start reading it again. Maybe its gotten better, never let me be known as someone who won't give a potentially good story a chance. I recall it being revealed that Richard is the mayor of a town would you happen to know where this was in the story? Not really feeling like looking through archives for it and I could use another webcomic to read.
EDIT: or not as I randomly clicked on a chapter and then a page and ended up finding the exact page I left off at.

I can't work out what makes Homestuck so amusing. It's not particularly 'epic.' It's more strange than it is funny and more rambling that it is witty. The plot toes the line between "artfully complex" and "hopelessly convoluted." It has tons of different characters in different locations that it is constantly jumping between. The soap opera drama doesn't get started until the 3rd act or so, and I generally don't even like soap opera drama in webcomics.

But somewhere in there, it's tons of fun.
