I noticed that i have 3 pieces of tier gear, and am receiving the 2 - piece bonus. However, in the mobile armory, it shows up as having only 1 piece, and therefore no bonuses. Thanks

The web site and the Mobile Armory take time to update with recent changes made in WoW. I looked you up in the Armory and I see all three bonuses. Let me know if this hasn't updated on your end.
