I know that the authenticator is used for account security but there really is no reason for it on SC II is there a way to set this up in account settings or something so that it doesnt have to be used for SC II maybe

That i know of there is no way to diferentiate.. other than having that game on a different battle.net account with no authenticator.
While yes its not needed as much, you arent going to get the gold selling, etc that you see in WoW... potentialy, they still could do stuff to get your SC2 account banned. |

Authenticators operate at the Battle.net level - so any game on a protected Battle.net account is covered. And no, there isn't a way to block certain games, nor would I recommend it. |

You can disable the option where it asks for your authenticator every time (which is what I do). The feature records key data about your system and will only ask you for your authenticator once every 7 days per B.net account, or if you log in from a different computer or IP address.
The best part is that since it asks per B.net account, once you log into WoW it won't ask for your authenticator in WoW or SC2 for 7 days (I think actually, don't quote me on that). |
