So I first thought Elegon was bad on mana..(better now with gear)
Then I thought Garalon was a Druid's nightmare...(though I got so much better, I use wild growth on CD, Swiftmend on CD and Rejuv only when I have to)
But Grand Empress? First explosion- Tranq, Second explosion- Tree form, Third & 4th-Other healers CDs
Add phase - I keep up a tank....by this point - 20% mana
Last phase - Stuggle so hard for mana not even funny!!!
The damage in this fight is a TON. Healing with a monk & a Hpally(Pally rocking the heals, i'm 2nd, monk is 3rd but he's way less geared and not that far behind).
Anyways I use wild growth whenever 3+ people need heals- not always on CD, keep Swiftmend on CD usually on the melee, and rejuv if needed. When on tank I rejuv/lifebloom and regrowth as needed.
I use innervate at 80% mana and again when it's off CD and get a priest hymm during the add phase(only getting one add phase).
Basically we wiped tonight under 10%. But I feel we could do this better if I had better mana regen or something. I use a spirit flask, I have a 491 ilvl but I stuggle so hard on these intense fights. My burst heals too low, my mana too low to blanket, what to do?

If your burst healing is too low, i'd suggest using an int flask.
That's not insignificant considering she would get SM/efflo off a few of those. Plus an additional 1000 int won't do much for her burst. Since Monks got hit hard, their healing team is unfortunately just a bit weak and the raid needs to do their best to avoid avoidable damage - proper spacing during p1, space out explosions in time so the healers don't have to blow mana bursting up the raid, help the tanks with adds during p2, etc. to minimize damage. No shaman for MTT and no disc for SS/PoH makes life difficult.
If I may suggest, you may want to start your Innervate rotation early. I know that I had to get into the habit of hitting Mindbender at about 90% mana in order to get the maximum number of casts for him.
Also, what kind of CDs do you have that aren't from healers? I know you have Tranq and Revival, as well as Devo Aura (which should be of some use on the fight, unless I am mistaken), but what else is there available from DPS?
I know that in my raid, we have an extra two Tranqs - one from one of our Boomkin, and another from our Guardian tank (when he is not tanking). Do you have a DK for Anti-Magic Zone? Or anything like that?
You shouldnt need to blow a tranq after very explosion if your raid is controlling the screams right. You can use it after first explosion to get everyone up for impending 2nd one, then heal people up after 2nd one (not as much of a rush since huge burst damage is not incoming). The add phase is very hard to heal initially, but if you save one of the smaller guys and kite it around for a little bit to get amber traps it should help immensely with mana since you dont have to do anything and get a chunk of regen time to use a conc pot and spirit regen.
This. You generally have plenty of time to heal up the raid efficiently after the second explosion.
Also, don't feel compelled to use WG on CD between explosions, nor should you feel obligated to blanket the raid in Rejuvs. You have two other healers healing alongside you.
Is the player with Cry of Terror standing in the bombs? Our first kill or 2 we didn't realize that when standing in the bomb with Cry of Terror the Cry won't damage the raid(just make sure you jump out of the bomb before it blows up :P ). After we figured that out my mana was around half going into the final phase.
We killed it tonight. Though it was still so ROUGH at the end on mana lol.
1.Me - 25.54% / Overheal: 33.9%
2.Pally - 23.0% / Overheal: 32.3%
3.Monk - 21.62% / Overheal: 27.6%
My top heal was rejuv, 2nd is wild growth, then other, tranq, swiftmend, lifebloom
Harmony was up 92.4%

As pointed out, you should never need to use any raid cooldown for the second explosion(I mean after 2nd explosion occurs).
If his gear is behind, your MW should do nothing but work on TFT uplift explosions #1 and #3 (the 45s cd lines up very well - I am MW main).
Don't spec tree, spec Soul of the Forest+WG glyph. Line up swiftmend on a melee first GCD after an explosion and WG on a ranged next GCD. Spot heal rest/pre juv range for next explosion if soon.
SotF will help your mana significantly more than tree and it is outright godly for p3.
If adds phase drain your mana so hard, you should have the tank you are assigned to tank near the monks' statue(20 yd range on eminence blows) and have the monk spec Invoke Xuen and run it during adds phase. Since it scales with 3 targets, it will do 70-75k mana free intelligent HPS during the adds phase. This may hurt the monks' healing for P3 though as it's one of the rare occasions where Chi Torpedo+Celerity line up great.
Make sure you leave a small add(forgot name) up till only a few seconds are left on p2 as killing all small adds and leaving only big adds up ends the phase, more often than not with only one trap down instead of two. I can usually regen 100-150k mana using only SoM+chi spenders for those last 40ish seconds with only 2 adds up on each side while we slowly setup 2nd trap.
