I already killed players from other faction, but it didn't give me credit towards the achievement

There are two versions of Conqueror of Azeroth: one for the Horde, and another for the Alliance. If you are completing it on multiple characters, you will receive credit towards only the Horde version on Horde characters, and only towards the Alliance version on Alliance characters. This is intended, as they are faction specific.
